Police confirmed the two boys were on a school trip and were known to each other, but weren't related.

Their parents in Japan were informed of the boys' deaths on Saturday.

The students spent time at Caloundra City Private School on the Sunshine Coast as part of the exchange program.

Mr Ellison said the focus was on those closest to the boys.

The two 16 year olds were found in Lake McKenzie in Fraser Island at about 8.20am on Saturday after they were reported missing from a school tourist group just after 5pm the previous day.

Inspector Tony Clowes of the Queensland Police said authorities will be interviewing witnesses to determine what happened at the popular tourist destination, described by the mayor as "a calm lake in the middle of an island".

Their bodies were recovered during a search and rescue operation involving local officers, with assistance from water police and helicopters as well.

"With the police as the focal point, the rangers and hotel staff joined the search", Kikuchi said in a statement on the school's website.

The bodies of two boys were discovered in the lake at 8:20am on Saturday.

"Be aware that if you are entering water there is some inherent risk with entering waterways in this country", he said.

"We are deeply saddened by this tragic event", chief executive Jeff Ellison said.

"Certainly it would be confronting for all the persons involved including emergency services who responded".

The drownings have shocked officials on the Fraser Coast and the Japanese community.

"We regularly welcome school groups from Japan and elsewhere who attend Fraser Coast schools and visit attractions around the region, which nearly always includes Fraser Island", he said.

"Our thoughts are with them and the families of these two young men back in Japan".
